The diagram means something different
The check drawing/semantic-drift, in the group Drawing.
Why it matters
Laying out must move things and change nothing else; an element with a different parent, source or target is a different process.
How to fix it
Undo the change and report it: no layout should ever do this.
Where you see it
The Problems tab lists it under Problems, and outlines the element on the canvas. In a terminal, penstock check --only drawing reports it as SEMANTIC-DRIFT. Auto layout often fixes it for the whole diagram at once.
